It's a confusing place at times, but the new AirTrain has made things much easier for many travelers, and now you can get into Manhattan with only one quick train change, in a short amount of time at a low cost.

Obviously almost all of the major domestic carriers fly into JFK Airport, so you'll be able to shop around among American Airlines, Delta Airlines, JetBlue Airways, United Airlines, US Airways, and Virgin America Airlines. If you are starting outside the country you can choose from many of those, plus British Airways, Air India, Air France, Lufthansa, KLM Airlines, Iberia Airlines, and many more.
New York LaGuardia Airport (LGA)
LaGuardia Airport is actually the closest of the three major New York airports, but that doesn't mean it's the fastest or easiest to reach Manhattan from. Quite a few airlines fly into this smaller facility instead of JFK and often they have even cheaper flights. There are plenty of shuttle buses and taxis that can take you wherever you need to go from LaGuardia, though there is no train or subway connection.

Air Canada is the only major international airline that flies into LaGuardia.
Newark Airport (EWR)
The second largest of the three metro airports is actually in Newark, New Jersey, but it's only a little farther from Manhattan than JFK so it's also convenient to reach from most of the area. There are buses, shuttles, and taxis that can take you into Manhattan, as well as a New Jersey train with a transfer for those feeling a bit adventurous.
