CTA Rail:

If you have enough time, you can opt to take the CTA rail. Trains run every 5-10 minutes and the whole journey takes a bit under 2 hours*. If you have a lot of luggage, a shuttle or taxi might be a better option for you, although costs do tend to be much higher.

To get from Midway Airport to O'Hare Airport via the CTA you would need to take the Orange line at Midway station to Clark station (should be approx. 29 minutes*). At Clark you transfer from the Orange line to Blue line train and board the train heading to O'Hare.
